I cracked it open again and it was noticeably dirty, as was the throttle body. The EGR port was slightly gunked up too. After 2 cans of throttle body cleaner it's sparkling clean again. EGR valve itself was still very clean, but I cleaned it up anyway.
I'm think I'm going to order a new intake gasket and throttle body gasket too. The intake gasket was looking a bit worn around the edges this time.
