Ya sure it's not brake pads shifting in the calipers possibly?
I know it's in the clutch, i am thinking it's the linkage or something.
when I am coming to hard stop there is a thud sometimes after the stop.
It sounds like its forward of the cabin and underneath the car, and it doesn't really seem consistant.
A shot in the dark I kow, but figured these cars have been around so long that somone may have haerd this same noise and could share where to start looking.

Front swaybar brackets need grease?
Mine did that, usually braking and turning like in to my driveway. The issue was the offset alignment bolt. I ordered some of the new ones and had them (especially the front lower control arm rear bolt) replaced and a new alignment. Issue is now gone.

Easiest thing to check is the alignment bolt... Put a 17mm box end on it and if you can put any smoke on it, it wasn't tight, and was the cause of your mystery noise - and your mystery alignment...

come to think of it the car is shaking bad again but just figured it was in need of being put on the road force machine again after one of the Toyos got a nail.
