So my engine check light came on today. The engine is running fine, so I have no clue what it is. I have also noticed that the area around the shifter, such as the plastic and shifter boot, are very hot after about an hour of driving. I have never noticed this before. There is a hole in the shifter boot, and I can feel very hot air coming from it when I put my hand over it. Something wrong here? Is the transmission overheating?

There are two shifter boots. We're not talking about the vinyl/leather boot, but two rubber boots under the console.
If you're cat is clogged/dieing then it can also cause the tunnel to get extremely hot.
Pull the code and pull the console and check the rubber boots.
First, go to Autozone and have them pull the codes. write down the actual code #s they give you, not their diagnosis. Come back here and post the codes and we will tell you what is wrong. If it is the CAT, the codes will likely tell you that and you will just need to buy a new CAT. Regardless of what the codes tell you, go ahead and pull the center console from the car and look at the rubber boot around the shifter. It will be torn and needs to be replaced.
and you'll likely need to fill the turret with oil.

Looks like a rip off to me. The top boot should have a square shaped base that bolts to the floor the bottom boot looks like it would work but something about it still seems off. I would just pick up the boots from a reputable source.

IIRC both of my boots cost something like 40 or 50 bucks. It's been a while since I've replaced them. But after feeling the difference it was worth EVERY penny.

ya they aren't cheap. If you're a mazdacomp member it's much cheaper than through other sources.
P0335 = Crankshaft Position Sensor Circuit Malfunction. If you want to I can scan that page of manual for you. It is possible a connection problem or the sensor is toasted.

If Gab's scan is for a '99 I don't think it will correct for your '96.
I have a OBDII scanner with a reset feature if you want to reset the car and see if the error stays away.

The light isn't on anymore...? What the hell? The car just fixes itself.
It's cooler out. If the sensor is overheating then it will throw when the car's hotter (like 105* out with the AC on). Now that it's cooler (rain, boo hiss, have to put the top up), the sensor's ok and clears the code.
